Create a student category field, connected to the student profile, to allow administrators to select student groups.
This will allow administrators to quickly select student groups for assignments, communications and reports.

Create an upload option for test questions and answers, possibly an .xml type file or similar.
When creating multiple-choice tests, the cut and paste process can be very time consuming. Having the ability to upload a series of test questions from a document is ideal.

Assessment for competencies/skills (or way to list them)
The assessment would allow learners to identify strengths and gaps. Along with the ability to match the competencies/skills to courses, a learner could track their development.

Have an area where you can input certifications along with their expiration dates and reminders
Many times we have certifications that need continuing education units/credits before expiration. Those of us who have multiple certifications need reminders (~12, 6 months before expiration) of the need for CEUs.
We need to be able to indicate not only the classroom hours but the credits associated with a course.
Being able to connect a certain course or conference/workshop entry to a particular certification would be a bonus!

Lots of variety for quiz questions
Blackboard offers 17 different question types, most of which are marked automatically, with grades added to the grade book.

Make the process of copying existing courses to new academic terms as easy as possible.
In Moodle, copying a course from a previous term to a new term is not so easy. Same with many LMS. So making this as easy as possible would be a great benefit to admins.

Allow for modular "classes", so that learners can be separated
Allow for separate classes/cohorts/what-have-you, so that different levels of course access are available depending on enrollment (i.e. being signed up to the site does not give automatic access to everything). Perhaps this is already included, but couldn't quite tell.

I suggest you include social networking, instant messaging (like Pronto), a real discussion board that shows threaded discussion, individual wikispaces that serve as a digital notebook, compatibility with Google+ and all other Google Apps for Education products, built in ad blockers, multiple language capabilities, IOS compatibility, badges or gaming capabilites....sidebars with multiple functions; gradebooks; ....Just a few things! :D

Implement the Tin Can API... the next version of SCORM http://scorm.com/tincan/
SCORM 1.2 and 2004 would still be necessary for existing content, but moving forward, you'd need to implement the next version of SCORM in order to stay relevant.
